The Arms Count report that runs as part of the weekly publishing job and lists new protocols since the last successful job that have arms included produced wrong information. This is possibly caused by the job that ran the previous week which was the first publishing run of the new year.
While investigating this problem and manually running the program I
realized that long options aren't working for the report as they should.
Instead of passing a long option
--directory "directoryName"
the short option
-d "directoryName"
needs to be passed.
This problem may not show up again until the first week of 2012. However, both of these issues should get fixed.

There was a bug in the program which was hitting only on the first run of a new year because the program compared the trials of the last weekly publishing job with the last publishing of the year instead of the current weekly publishing job.
I've also fixed the problem that prevented a user from entering a directory name if the long options for the directory were specified.

The program ran without any problems during the past two weeks.
